Don't forget to use armor. The armor has to touch any room with green bars, the other rooms do not need it. Also don't forget to upgrade it. Check every time you upgrade your ship.

Armour is great, but it only stops system damage correct? So no good for protecting crew or hull? Guess that means it's best to armour systems you want to keep going and think about putting crew with high up and healing powers in there, if that keeps the system alive then no hull damage either (apart from AP missiles). I armour my shields and reactors first.

Check the squids files. From what I understood the armor reduces the severity of the blow. So if you have a 20% armor, then any hit is 20% less. This is for everything, crew, systems and hull.
You are correct as long as there is crew in the room that repair the damage, the damage to the hull will be minimal (except for penetrators). This is why it is so difficult to win, by only hitting a room that is constantly repaired.
Once the damage destroys the room, any further will damage will be taken by the hull. The damage that used to go to system, will now go the hull. This is true even for rockets, lasers, etc. So hitting a room with lasers will affect the hull.
What you shield varies by level. In early stages we all hit the reactors. There are few and easy to get. Now to understand what to armor, you need to understand the system strength for a room. Which is really simple, the room's system strength is the number of bars.
The more bars, the more you need to hit it. So a 2 bar room should be easier to destroy than a 6 bar. Usually the opponent will target those rooms that either damage him the most, or are easier to destroy.
So in order of bars you have:
Turrets - 1 Anticraft - 2 Laser - 2 Shield - 3 Missiles - 3 Teletransporter - 3 Cannon - 3 Hangar - 4 Reactor -7
In theory you should place armor on the edges of every active room. In reality you can't because you don't have the space or the armor block. So you need to make the best use of it. One way is to place it between decks, so both floors benefit. You also have to add more to those rooms that are weaker or more frequently targeted.
Hope this helps. Don't forget to upgrade your armor.

Thanks for the details Zensi, we are building up quite a good repository of info here... Just need Orions to read and absorb it! So Armour reduces all damage, even to crew.. I will watch and verify if I can. I read somewhere it only stopped system damage but you sound more convincing. I have my shields 20% armoured and since I did that they have not gone down. And as you suggest, armour between floors is how I set up if possible. I still get beaten but every little bit helps.
