During the battle, it happens that you get so into it, your forget to watch your own ship. You might need to switch between ships. The idea during the battle is to see if there is any problem your AI can't handle. You can step in, and manually fix it.
This is for both defending and attacking. When the battle starts, watch your opponent. See if the boarders are going to where they should, or the targets are the best choice. You can stay there until you see things going ok, or they send a boarder to your ship.
On your ship, you might need to look that repairs get done. If you get boarded, either wait and see if your crew can deal with them. If you don't think so, then make changes.
Some boarders just camp at one of your rooms, and wait to kill the repair crew. It might work better to leave it there, if you can't beat it, or get enough crew in together. Don't forget to enter through the left, and use any critical attack or poison gas as soon as you enter the room.
Could also be, you are taking damage at a room you aren't repairing well. So take control, and get that room fixed if it is continued to be attacked or you need it. Remember that once the room has been damaged, any hit will damage the hull (even from the turrets).

You double click the character. It will flash, and the icon will disappear. Think the character glows green when he can be triggered
