This one is hard specially if they have strong crew (rocky, roborob, etc) and even more if they borrowed from a stronger member of their alliance.
However, they usually follow the AI, and you can fool it. Remember the AI follows a list, and usually if one of that list gets repaired, they will go back to fix it. So you could keep them in a circle limiting the damage they do.
I had a boarder destroying a reactor, and moving to the next. In the meantime my crew fixed it, and the boarder went back to the first reactor. So they kept going in circles, basically limiting the damage to about a reactor and a half at most. The advantage, is that they usually don't shoot the targets their boarder destroy.
You can camp on the favorite targets, so that you might get a leg up on them. However, if they are stronger, you will need a bunch of your crew to stop them. Helps if you have critical attack or poison gas. For some of my crew I add at the end of the list enemy teleport > 0% : target my reactor for instance.
If they camp at a target like the hanger and you enter through the wrong side, your crew will be dead. Remember you fire from the left and they from the right, so while walking the length of the hanger you get several shots at your crew and you don't shoot back.
The lesson is that while you have an active crew, you can continue to repair your ship. If all your crew dies, so does your ship.
