Apparently, the AI targets the last constructed room for each class. Watch the replays and try to see if the opponents boarders or weapons choose one rooms more frequently for that type.
The class of rooms with multiple types for the AI are: Lasers - Mining lasers, turrets, and cannons Reactor - Reactor (REA), and fusion reactor (FRE)
Should this be the case, you can move these rooms to a better defensive location. A good location is to the right most part of the screen. This way, your repair crews can enter the room through the left and not get hit while walking to start repairs.
Also knowing which rooms are more probable to be attack, you can place repair crews or defenders closer to them.

Your crew has to reach the left side of the ship (the stern of the ship), before doing much. The boarders have to be in the right (bow).
However, special powers seems to be active since they enter. I seen my crew flash just as they get hit walking to the bow

Yes and no. Forcing crew to enter from the left, gives them an advantage. They don't get fired while crossing a room to their destination. However, it might take long to reach the destination (I have this set up, next time I post a battle, take a look). Also there is a problem with elevators, see lift buffers
